Does removing the covers on humbuckers really change anything in terms of tone, etc. or is it just a cosmetic affectation?

If the covers have any ferrous material (ie iron, steel) in them then it will make some differencem because they will interact with the magnetic field.

Not sure how much difference tho!

Without the covers you could probably get the pickups closer to the strings, if that's what you want.

The other difference I find is if I'm picking directly over the pickup. If I happen to hit it with my pick, I'm sure it's more audible through the amp with a metal pickup cover rather than uncovered.

Actually even a non-ferromagnetic cover will interact with the magnetic field to an extent.

Factors to consider include the material of the cover, its thickness, and the frequency range. The screening effect is greatest with a thick cover and at high frequencies.

For materials like copper, brass or aluminium, there's not going to be much attenuation of high audio frequencies until the thickness reaches a few millimetres.
